The municipality was formed at the 1997 Kapodistrias reform under the name Aliakmonas, after the river Aliakmonas. It was renamed to Mesopotamia in 2006. Before this area became Greek land, the village used to be called Chetirok. Kastoria now, used to be called Kostur before the Greeks took over and changed the names. Many last names from many of the Macedonian villages near Mesopotamia were changed. The village of Mesopotamia was the seat of the municipality.[5]
